As for water, the crate the pup comes in has a water bowl attached to the front grate, and the pups are supposed to receive water upon arrival. That said, I'd bring a water container that has a nozzle so you can pour the pup a drink through the bars of the crate into the bowl. They will also be hungry - very hungry, in fact - so having a few cookies on hand to put in the crate is also a good idea.
If you are picking her up from Logan, I would not suggest letting her out of the crate at the airport. If she wriggles away from you and gets loose there is too much traffic around the shipping terminals and too much risk of harm.

The Lufthansa cargo terminal is at 112 Harborside Drive. There are a few small grassy areas and medians around there, but you'll need to get a leash on her if you take her out of the crate. She will most likely arrive with a collar on, but check with Marion to make sure.
