The puppies are beautiful.  I don't know if your puppies are pedigreed or not, but you know the little boy looks like he might have some malinois in him. Please I am not insulting you but if there is some mal in there that could be why he is smaller. Your boy may not have EPI but maybe an intestinal disorder like Irritable Bowel. A probiotic would help if are giving an antibiotic , a high quality  grain free highly digestible single protein diet will help as well. Vitamin B-12 is essential for proper digestion and it wouldn\t hurt to give the boy some B-12. Just my advice.

There is a product  used for livestock and even pets who don't seem to gain weight. It's called Manna Performance Supplements found at  stores that have feed and wildbird food, etc. My boy was so active and had little appetite. I knew he would be huge, but his breeder had started him eating adult food, which is not good for puppies. ONe vet I talked to told me about this supplement. and told me to give my boy about a tablespoon of it with one meal a day.  It would help with his appetite and it did. I bought one bag (it's the smallest bag but is very large!) and it didn't cost very much, a few dollars. I still have this huge bag since he only used it for a few days. This added to w very good food helped him very much. Good luck!

Supa, I really think you need to find a food that works better "for that dog".
I'm sorry, but your boy does not look healthy to me. I don't care what the vet or anyone says, that boy needs "something more".
I don't know what, but In this instance, I would do as sitasmom said.
Your dog is beautiful, but he has that look in his eye that says, "This is not just round worms".
I have followed your posts about him, while the food you are feeding is probably fine for your female, it is not for him.
I find that just a few raw meatballs a week even are wonderful for young shepherds that need a little help (and yes, I have had some pups that need that little extra , even within pups from same litter).
That boy of yours should be wrrestleing your legs, ripping at your pants at that age.
I really wish you the best with, and for you and your dogs.

It might be the bag of food your using. I would probably return that one and get another- make sure its fresh etc. If your feeding the same food, and getting bad results , vomiting and explosive diarrhea.. Id toss the food.

Did your vet test for Coccidia/Isospora, these can be caused by a worm burden which you may not be aware the dog has and this will stop normal growth. Unlike Giardia which is an infection Coccidia/Isospora is a parasitic disease and takes longer to totally clear up. Usually a vet will have to send away a fecal sample to get a result.

These diseases are contagious to other dogs.  Also Campylobacter could be a cause.  What did the vet take the blood tests for?
