Also, your dog might have canine corona virus, which is a viral infection of the G.I. tract. There is no medical treatment, as the dog's immune system should eventually overcome it.
Have you had blood work done? You should be sure that the pancreas functioning properly.
And if all else fails, and the loose stools continue despite a clean bill of health, you may consider a raw diet. It can be messy, expensive, and a pain in the butt, but it usually alleviates symptoms of dogs with persistent g.i. issues.

With the new food I have been putting 1/4 tsp of "Prozyme" per 1 cup of food to help out. I was thinking that if he had EPI his stool would not be anywhere near firm and it was getting firm, so my next thought was ???IBS ? At this point I just want to stop the runs in my poor boy...

Try metrobendazole, but keep him on a bland, easily digestible food like I.D. for the course of the metrobendazole, "if" your vet goes along with it. Usually the first fecal check done is a "float" which checks for the top 5 common bugs (certain worm eggs, giardia, coccidia, and I forget the rest)... The name escapes me, but there is a more thorough fecal check that can be performed.
Like I said, if all else fails, go to raw.

Had my own problems with Purina.
First thought, give it time.
All changes take time to make a difference.
Keep things as simple as possible.

If you suspect giardia, I would do another round of Panacur but it should be double dosed in order to get at giardia.
Are the stools just loose or is he blowing out liquid and/or bleeding? If the former, maybe he just needs more time to adjust to all the medications and dietary changes?
My friend's GSD has twice gotten this bacteria called clostridium (I think) and the dog gets terrible diarrhea. I'm not sure if a fecal tests for this?

5 days on Flagyl is often not enough if you with giardia. If the dog gets better repeat 2 week treatment in 2 weeks even if the stool is OK.
Feed lightly cooked chicken meat, with pasta elbows, good size pinch of sea salt and blended raw pineapple or "Libby's " pumpkin puree from can.
. Also ad about 1-2 table spoons of kefir or live cultured Greek yogurt.
