I took my dog into the vet to have his shots and wanted to verify the micro chip number but when the vet scanned it didnt show up and he scanned his whole body. I bought him from another breeder and the clinic they used verified that they had microchipped him. My question is can they go bad or what? the clinic verified to my vet they had checked the chip was working after they did it.

You know, I have heard that about 1/3 of those scanners are garbage. Go get someone else to scan the dog too, see what happens. Any old vet will do it.

They can migrate anywhere just about. I have a rescue that his has migrates to the front of his right shoulder on the bottom edge. So its possible to over look them easily.
i knwo you said they looked everywhere but the scanners can be unreliable sometimes if you dont come across the ship perfectly. So i wouldnt worry just yet.

They scanned him from nose to tail and even his belly and could not find anything. I went ahead and had them rechip him and we have both of the numbers on his records but It still concerns me I dont know now if the breeder is on the up and up.
I had them scan my female because I thought it may be the scanner also and hers showed up but his still didnt.

If the needle is not inserted deep enough in the muscle, they can pop back out.

Wingertshaus is correct on this as I have had it happen a couple times with my own dogs (done by vets) and puppies that I had boght . The body can reject then like a foreign object.
I would not worry just rechip him or tattoo
