My new pup will go outside to go to the bathroom and will go to the door to tell us but sometimes when he is upstairs and just went out and did his business he will pee upstairs

It takes time... maybe the stairs are an obsticle to the pup and he doesn't see the door. It sounds like you've got a good start, accidents happen.

Depending on your puppy's age, this is something you just have to ride through. Our puppy is getting good at telling us he has to go, we take him out, he pees and wants to come back inside, we put him to bed, then 30 minutes later he poops his crate. We've also the reverse happen and we come back to pee in the crate. Make sure that your puppy does both when he goes outside; particularly if he's recently eaten. We always use 'go potty' and 'hurry up' as cues and it makes life much easier. If he only pees, then bring him in and 15-20 minutes later, take him back out.
A really important thing to take into account with potty training is the feeding and watering schedule. Brian Kilcommon's book gives a good rule of thumb with water and its worked like a charm with the puppies we've had in the past. Offer water 3-5 times a day. Puppies need about 1 cup water per 8 pounds of weight (more in the summer or it's hot out). If you're giving him too much water, he will pee outside, but not really be done and will pee again in the house. Also, after he eats, you'll have to take him out 1-2 hours afterwards to ensure no accidents.
You just have to get used to running a puppy outside A LOT. Don't worry; as they grow it gets easier!
