I always thought that they were like license plates on cars, kind of picked at random....my girl is a 'DN', also; still waiting on my boy's #.....jo/ ps asked my buddy EJ, who breeds GSDs, her answer, "I don't know".......

The letters (ex. DN) relates to which GROUP the dog is in and the sex of the dog (ex. herding group).  I think you may be able to find out what letters are used for which groups on the AKC website.  If not, and you really want to know, go through the pedigreedatabase and look up a breed in each of the 7 AKC groups and find their registration numbers.  The last two numbers (ex. 06) is the number they were given in their litter... there is always a 01, then it goes up.  The interesting thing about this is that you know there was at least 6 dogs in that litter if your dog is #...06.
