No, Derm vet said it she didn't suspect allergies. He just has too much yeast or is sensitive to his own yeast. I thought it was allergies because usually in winter he is clear but this winter was the worst, his ears are full of crap and his skin has yet to clear all the way up. Last trip I had him knocked out so they could clean real deep into the ears and start with a clean slate. 4 days later and junk is coming out of them again with daily flushings and 2x's a day drops for the issue.
I think this area does have something to do with it though, just so many dogs with skin issues around here.

I got a dog from Anrebri Kennel with very bad ears and tried everything. Hundreds of dollars later I tried this.
Just mix equal parts of white vinegar, and isopropyl alcohol. Clean the dogs ear twice a day while they have an infection. then once a week there after. It really works. I am also a firm believer in the yougurt keeping the ear infections down too

Here is my past experience....I have a dog that had MAJOR ear issues! I tried EVERYTHING, novel protein precription diets, single protein foods, constantly at the vet for medication. It even got so bad once that I had him sedated while they did a full irrigation of the ears. Not even that worked.
I also tried many ear cleaning products, and other home remedies....NONE worked, and in some cases made it worse. A friend told me to try Boric acid(which you will find in a lot of ear cleaning products), worked like a charm! I have not had a recurrence in over 3 years. I use a very small amount of the Boric acid, depending on how bad the ear is I will ise it 3x's a week. once the ear starts to calm down I use a product made by Bio-Groom, this stuff is amazing and is the only ear cleaning product that actually worked for my dog. I went from cleaning ears constantly to maybe once a month, and only if I see that they need it. I also use the larger size gauze pads to clean with.
This dog was miserable before, he would scratch until he had sores, constantly shaking his head, in and out of the vet with no relief. Now I;m not saying that you should not go to the vet, this is what I do for all my dogs, some don't need the boric acid so I don't use it.

You have switched to a grain free diet but it is not simple starch free which is feeding the yeast.
You cannot make a kibble without something to bind it together. Grains, potatoes, tapioca etc.
Another control element is putting some apple cider vinegar into his food or water.
Gentian Violet is a very powerful "anti infective". It is one of the ingredients in this ear wash.
This is a home made recipe with boric acid, witch hazel and gentian violet:

I swear by this recipe http://www.zimfamilycockers.com/EarCleaner.html and have sent more than a few people to try it with success. Keep in mind that many bagged foods have sugar in them and not a good thing for ears. Besides sheps I have a golden retriever that gets ear infections when the weather changes.
Blue Buffalo is bad for sugar in their food. Too bad its decent for bagged food. Make sure what your feeding (along with treats) doesnt have sugar in it. I only treat ears when there is actually a smell or heat. I was treating the ears when I saw brown stuff and it turned out that I shouldnt have. I watch the ears but try and not treat them. Try l-lysine to boost the dogs system. Its an amino acid that the body produces when you have infections. You can also try bee pollin for immune. Most times it isnt the food but some outside issue that is almost impossible to control. The vet is the LAST resort. Ive had more issues with dogs AFTER the vet then before they went. The ear wash above is great and has worked on all ear problems.
