Any idea what else this could be? 

My thought all along was that it was a torn ligament or a pulled muscle.  3 months is a long time for it to take to heal and when she started crying, that is when I figured something else was going on.

Getting to another vet is going to challenge and require an all day trip.  I have no problem with this, I just want to try to make it a one go around.

The results on the internet shows that the ACL is part of the knee.  Rose did not react in pain when I bent her knee (I just tried both back knees, just incase I am way off on the side she has a problem).  She does react when I move her leg at the hip joint.

Fawn, if you trust the vet's assessment and you take your manipulation of the leg as diagnostic, then I guess you're good to go. Don't know what else to say.

I am iffy on the vet's diagnosis.  I just want to go in a bit more informed so I can question the next vet that costs me $200.

How about you take your current exray with you. Tell the vet you have them, they may not need to take new one's of her hips. Then ask to have her ACL checked out.
I have good friend who had a dog (not a shepherd, but about fourty five pounds and ten years old. This dog came up lame in one hind leg. The lameness got worse instead of better. Took him to a vet that was convenient to get to, not the regular vet. The vet examined the dog without exrays, and said Torn ACL. Prescribed pain meds. Took him to regular vet, to repair the 'torn ACL.'. The "regular" vet exrayed the leg.
It was no 'torn ACL', the dog had Bone Cancer in his thigh ! It was only about six weeks 'til it became necessary to put him down.
So, you cannot determine yourself what is wrong.
