I give the first set at 6 - 6.5 weeks, the second 2 wks later, third at 12 weeks and 4th at 16 wks.
This has always worked very well for me, having followed this program for the last 25 of 27 litters. (Knock on wood!)
I have also separated some moms and pups at 6 weeks, at least for a good part of the day, often putting them back together at night unless the female is truly sick of them and wants out. I've always let my wonderful males, first Pallo and now Carol, "babysit" during the day. They learn confidence and appropriate response to stimulus from him as well as from their mothers. He is kinder to the little monsters than their moms are, tolerating their sharp little teeth and playing hilarious games with them outside in the big run.

I used to do the same as Shelly. Now, I do one at 6 weeks, then 9 weeks, 12 weeks and 15 weeks, with rabies at 18 weeks. This was recommended by my vet, and has worked very well. :)
If you live in an area that has problems with certain dog diseases (contact your vet and a couple of others and see what they say), I would ask a vet for their recommendation. Some areas have parvo issues, and so those pups get the single parvo shot at what I would consider a VERY young age (3-4 weeks!), and I would never do that (no parvo issues), but I am sure that if I ever had an entire litter of pups die from parvo at a young age, I would probably change my mind!
Anyway....just wanted to share my 2 cents! :)

I will also start immunizing puppies against Lyme disease now that I live in an area where it is a serious issue. I use Intra-Trac for kennel cough if I am going to a big, high-dog-attendance event (show).
I don't usually give rabies till 6 mos. unless I am shipping out of state. The vets here charge a fortune for an office call and rabies shot, the law doesn't recognize rabies shots given by private kennels (non-vet-administered) and the pups are usually gone by then. I do make a notation on the health records of the date that the puppy will be due for rabies.

Very similar to Shelly here, We vaccinate first round at 6 wks, second round at 8 wks, pups don't leave until at least 9 weeks, if they have not been placed by then they stay here and get shots again at 10wks, then 12 then 15, My vet says it's a "Vigorous" vaccination schedule but given our "exposure" level (being that I work at the shelter) It's a neccesary vigorous vaccination schedule.
Mom's don't leave pups until around 8 to 9 wks and by then they have been with an "Uncle" Now we use "echo" he's a male that is super good with pups and does not teach things like fence fighting like mom did (trying to defend them) or like "Dad" did (grumping at other males).
He's good with them puts up with nipping, But shows them "social" skills.
The detrement of removing "MOM" (ie. adult figure) is that pups "May" not learn bite inhibition as appropriately as they should.
But given your specific situation I would not know what would be reccomended or appropriate, If mom is too rough then she's too rough and possibly dangerous to the pups, So you have quite a deal on your hands there, I feel for you, but honestly dont' have any easy answers to your dilema, I wish you the best.
