Looks like it was the food after all. Switched him last night to Natures Variety LB puppy instead of the Orijen Large Breed puppy and it seems to be clearing up. He also seems to be in better spirits. Guess it had something in it that he is sensitive to. Googled "Orijen allergy" and there were a few other threads on other breed sites that talked about the exact same symptons. Funny because vet assured me he didn't think it was a food allergy. Anyone know of a great GSD vet in the Houston area?

Dont feed your vet to the wolfes just yet. They can be wrong, an animal just cant talk and tell. First diagnoses, especially with tests done being negative, are vague and a best guess. What follows is an on Rule-out basis.
I went through a similar thing few years ago with my american line GSD. He was getting almost bald penny size spots on his ears with little scabs on the edges. No itching or scratching or stinky ears. Scrabing too came back negative. Then it went down to his muzzle and lips. I already knew he had some type of allergies, even though we never figured out to what directly allergic he was.
Once more I switched foods, this time to Wellnes LID Rice/Salmon. What a change and almost instant improvement! He still will get an occational hotspot on his hips in the spring, but sulfadene spray and an extra squirt of canola oil to his food takes care of that.
