Alex, it's very good to seek out advice from others but remember that the advice of a Vet that specializes in reproductive issues is the smart way to go. I would also pay close attention to the problem should you clear it up and it returns. Many dogs can become infertile for a variety of reasons and then become healthy and go on with out further problems.If the problem reoccurs I believe the wise thing to do would be NOT to use this dog for further breeding. Why go through the time and expense of freezing and storing semen as Sue-Ann suggests from a dog with reproductive problems?
Remove him from the gene pool.

If a dog is having a problem such as prostate issues, this is not necessarily from genetics. Also, an infection is not genetic, but aquired...many more reasons a dog would become infertile that are *not* genetic issues.
If this is a great dog and has extreme value beyond an addiional single litter...freeze away :-) If just the one litter is needed, then no need to freeze. Good luck!
