Did they give her shots while in the Shelter/Rescue ? The dates given ? MLV/KR/Vectored ?

Sounds to me like a severe upper respiritory infection. Vet will probably give you some antibiotics. To help with the congestion, you can put the puppy in the room with a humidifier, or run a hot shower with her in the bathroom.
KC is a broad term for many different flu/cold like viruses and bacterias, and the vaccinations only protects against bordatella, a main cause. Its like getting your kid a flu shot but they catch a bad cold anyway. Best of luck to you and your puppy.
