You're geting excellent adivice here. I would add these points:

1) contact your breeder for info on the developmental timeline for a pup from their bloodlines. A good breeder will be able to answer all of these questions. They have the most info that is specific for this individual pup.
2) you need to socialize for dogs and not use your class as the only place. One idea is to play and do ob work outside of the fence at a dog park. 
3) change your expectations of the level of obedience that your 6 month old pup should be doing at this time. He is still a pup and you need to slowly incrementally build the length and intensity of the ob to match his brain. At this age, most people are doing what we call "puppy obedience".
4) find other malinois owners in your area. Ask your new trainer, ask your breeder, visit some working dog clubs like French Ring, Mondio Ring, PSA, and Schutzhund. You may not do the sport, but you need to learn about your breed. Alot of your concerns are normal malinois behaviors.
