I agree completely with ggturner. DE is awesome and is completely natural and safe for puppies to use. We are currently using it. It has to be food grade DE, though. Humans can even take it and it's a great natural dewormer for puppies and dogs alike. I really like the results that I am seeing with it.

Cedar Wood Chips used as bedding or as stuffing in a dog bed can keep fleas away.
Fleas are repulsed bycedar chips, they are a little more expensive than other wood chips and bedding though.

DE, cedar chips, lots of stuff can work well to prevent an infestation from starting--once it's established, like it or not, you've got to get chemistry involved if you want to get a quick kill-off of the blood-sucking vermin.  A heavy flea burden feeding off 2 week old puppies can take them to severely anemic within days. Not something you can take your time with, and that's what DE and cedar chip bedding require.

I personally have never used DE around puppies. I was always afraid of the puppies inhaling it or it getting in the puppies eyes. Although DE is in a very fine powder like state, should it get in a puppy's eyes, it could really cause irritation or even eye damage. Should it be inhaled, it could also cause respiratory problems as well.  If you research DE you will see exactly what it is and why it could cause these issues.   I would be concerned that mom would carry it in the whelping box or the area the puppies are and they could get in contact with it.

I have heard that using apple cider vinegar, by spraying the surroundings with it from a spray bottle works wonders for fleas. I have not had a litter since I learned of this, so I can't with personal experience say if it works or not. I can only imagine that if  I can live through the smell, if it does work since it is relatively cheap, that would be what I would try. I also heard spraying on food also has many benefits for dogs.   Doing a google search on Uses of Apple Cider Vinegar for dogs, will give plenty idea.

Apple cider vinegar also works really well. We haven't used it on puppies, but we have used it with our grown dogs and they do great.

A clear cake pan with heavy soapy water and a light over the middle of it at night. The fleas will be drawn to it jump in and drown. It sounds silly but it does work.

I'd be happy to try Paul's 'silly' idea, if I had a litter to experiment
with (or any flea problems, for that matter) but pls Paul tell us how
you'd stop it getting knocked flying, or drunk, by the puppies ?
How far away could you put the pan ?

I did it in a house infested with fleas, as well as at the kennel in the middle away from the dogs.  I never thought about it with a whelping box, you might make the sides out of wire instead of wood or plastic and put the pan on the out side, just a thought.
Fleas will jump and move a long way to the light over the pan. I does not just happen all in one night it will take several.

I have tried food grade DE as a wormer in goats and it did not work, I have never tried it in dogs or puppies.
