Customs handles dogs coming into the U.S. in two ways; duty owed to them as the other post mentioned depending on what the dog will be used for, and the health aspect on behalf of CDC. If the dog will be a pet then duty will be minimal if at all, if you're traveling with the dog then all is well. The regulation is the same regardless of where the dog enters, only difference is that the first port where the dog enters will handle the paperwork. Ports may have different procedures, but the law is the same. Now, the state where you live (will have the pup in) may have its own set of rules regarding dogs. I know in FL it sucks, specially in South Florida where the local governments are full of taxes and fees.

Anyway, I really don't see this being too complicated. It really is common and not that big of a deal. A puppy being held up on "not dotting the i"?

Anyone importing a pup needs to know the conditions wanted by the country

the dog is coming TO (in this case the States?)  -  it may or may not be

relevant that Germany is "Rabies free";  the UK is well-known for being

"Rabies free"  but I have still had to have Rabies jabs done on (older) 

puppies exported, to the Middle East,  because that is what Customs

in the importing country required.
